I wasn't meaning 'Run as Web User' - there is a different field right below it on the security tab called 'Run on behalf of' that allows the user to run an agent with someone elses permissions.

If you aren't willing to do that, what exactly are you expecting the agent to do? It will run with the users permissions, and the user can't do anything.
